Unnecessarily harrasment and illegal regularization of leave

Sir, I am a central govt defence civilian employee. My department comes under ministry of defense but we governed under CCS Rule. Last year in Oct 2018 I went to home on leave to despatch my pregnant wife to home town. During the period of my leave, a situation got arise that my parents went away to another city to look after my younger brother's wife who was admitted in hospital in critical pregnancy case and this way no one present at home to look after my pregnant wife except me. I asked for extension my officer commanding for 14 days leave but they didn't sanctioned the leave which was sought by me. They didn't informed me about my not sanctioned leave timely. When I reported to unit after availing all my leave, I was harassed by officer commanding one week continuously and issued a warning letter and also punished for 16 days payment cut.
The complete matter starts due to extension of my leave for security of my pregnant wife. I had written an application for requesting to regularize my leave with leave at credit in my leave account but they saying to take disciplinary action against me if I again write any application for regularising of leave.
I wish to know what should I do. How will I not responsible to take care of my pregnant wife? Please advise me for needful action. Can I go through court.
