Can employer get employees personal mobiles checked by security to see who has filed Right To Information query against management

No, it cannot be it is infringement of personal rights. Police complaint may be lodged and filing RTI application is a fundamental right of Indian Citizen.

No employer has right to check the personal detail of the employee until and unless it has some connection with the day to day business or the employee has misuse personal information. For filing RTI your phone cannot be checked.
