It is commonsense that the Society ought not to have demanded water charges if the flat is not occupied. If such demand is made you may approach concerned department and raise a complaint and the Society cannot stop other basic necessities to the flat, in future.

You are correct to some extent and if you are innocent then the investigation agency, the police will come to know about it and they will close the case by submitting the FRT- Full and final report to the court instead of chargesheet. Yes you may have to face little hassles but then the case will be closed.

In case the police is not able to close the case then you will have to prove your innocence in the court.
