I bought a property, I made an agreement and give him(seller) a amount of 10 lac in advance(half in cash and half in cheque)and rest after the registration, but after few months he is denying and causing trouble in registration. What can I do in this case, if I go to court and do things legally, how much time will it take to resolve the matter?

It will depend of the facts and evidences of your case. We can't tell you the exact time. It also depends on the court also.
